I notice that sometimes when I go to reboot or shut down this computer the
end program key window opens and asks me to end explorer.exec but I dont see
it runing anywhere so why is this happening.

Download and install UPHClean:

Thanks for the info but I am a little bit confused, when I run UPHClean a
dos window opens and I dont see anything happening but after a few seconds
it auto closes so I am assuming that it is working?
